We are using tactic to track everything. We've been able to really track efficiency and see who and who isn't productive. Tactic gives us really good control in production management and asset management. We have developed some custom tools to help with very specific reporting.

We're using Shotgun for our general project management, and this has a system internally for storing the time logs, and linking them to tasks.

I'm in the process of putting together a wrapper for all the tools that we use (mainly Shake/Maya right now, but it'd work with anything) that will log the amount of time spent in that app, and which shot/discipline they were working in, and then have a daily cron job that collates this data and puts it into Shotgun.
